Hard Time(DS9). O'brien's grief over the inmate he killed, a fictional mental projection yet someone very real to him, was very moving. I don't think there has ever been such a powerful depiction of guilt on Star Trek before. It so consumed him that he became separated from family and friends, and he even came close to taking his life.

I have a very short list.
1. Star Trek 2009 opening scene with George Kirk dying as Jim is being born also sad is Spock's mom dying, got a little misty eyed there.
2. Star Trek Into Darkness Pike Dies and Kirk's response to his only other 'Father figure' dying
3. Star Trek Into Darkness Kirk's Death scene, gets me every time where he says 'I'm scared Spock. Help me not to be. How do you choose not to feel?' and Spock just breaking down and their palm to palm Vulcan salute, plus the music. So good!
4. TWOK Spock's death scene. Literally the first year after Leonard Nimoy died I couldn't watch this scene without bawling. Then I had to watch Search for Spock to lift my spirits.

Riker and Picard say goodbye in Nemesis. I loved how underplayed it was. They didn't need to say more, it was all in their faces.

First scene from 2009. Sadly the beginning of that universe was it's peak.

One episode that really gets to me is Crossfire (DS9). Shakaar visits the station and Odo has to protect him from assassination. I just feel so badly for Odo having to follow Kira and Shakaar around while watching them fall in love. Odo wants to be around Kira as much as he can because of his feelings for her but it hurts to see her with someone else. I've been the third wheel and it's not fun.

Yeah, that was hard to watch for sure. I always feel for Odo. I can’t imagine what it must be like to be the only one of your kind on the other side of a war, and then everything he went through with Kira on top of it.
 
I saw "Birthright" the other night. It was heartbreaking when Bael -- the half Klingon, half Romulan girl -- told Worf that she realized that Klingons and Romulans would not accept her for who she is; that there is no place for her "out there".

She stood with the other Klingon youngster for their right to leave even though she realized that she herself would be stuck living on that planet. It was sad. And Worf was such schmuck in the episode.
 
Honestly, the moment after the Scimitar explodes. Picard just has beamed back and Troi is filled with surprise and hope for just a second. Something about the score in that moment... it just fits. Say what you want about that film, but Stewart as always delivers.

And I love the moment when Riker comforts Troi after Data's death. It showed that the crew really was a kind of family.
