Simple. Some smart person on the bridge is going to figure out that having the Captain and First officer beam down to a potentially hostile planet is not the best idea in the book. I see no reason why they can't make someone else first officer and just leave Spock with his science officer postition. ENT already changed that -- Erika Hernandez was the captain of the Columbia. She wasn't a terribly interesting character though.We should get a female captain on screen, that rule about no female captains in TOS needs to be changed in the new timeline. If they'd make Kirk a captian then surely they'd give a ship to Number One.
