Two theories here:

1.) What we are seeing on the plane is the END result, and the scenes on the Island are a flash back, as proposed above

2.) There is a parallel universe at play here, and there is two of everybody in different universes

So, what I think is that the scenes on the plane is the final outcome, as if the Island never happened. It is where the season will end.

But, what we are seeing on the Island is that the bomb just sent everyone back to the present, where things are still happening.

I think eventually something must happen between Jacob and the man in Black (aka John now), that causes the bomb to really work in the past, and eventually destroy the Island, and reset everything back to what we are seeing on the plane.

Confusing, and I'm probably wrong, but its just a theory.
