Because the story is more important than the continuity..I never felt TMP was in continuity with TOS but I can appreciate stories told.I'm still glad they went the route they did.
(And I'll always have issues with something being canon but not in continuity. I just don't see the logic in that.)

The creators of ST09 didn't want long-time fans to think the original timeline had been erased.Something I wish could be explained, but I know can’t and won’t be: why it is that sometimes timeline alteration leads to a changed timeline (“Tomorrow and Tomorrow and Tomorrow”), but sometimes it creates a separate parallel timeline coexisting with the first one (Star Trek ‘09).
It comes down to real world market tactics. If Trek's showrunners think they can make a hit movie/tv show based on the multiverse concept (and we know Disney is exploring that in Marvel and DC is using that, although so far they've refrained from bringing in the Legends continuity for Star Wars multiverse action), then time travel will make parallel timelines. If they feel this won't sell, they'll focus on the Prime Timeline (even Kelvin might not come back).I wonder if it's possible that the same thing happened here?
