James R. Kirk?

The idea of MJF's was that it was a running gag; Gary would change the middle name to suit the occasion but it always started with "R".

Yep, definitely the best explanation yet for the "R" on Kirk's tombstone. Great series of books too. After reading them and watching WNMHGB again, the explanation made perfect sense. Mitchell's last joke to his old friend - a strange scene.
 
Kirk's middle name has always been Tiberious. However, for many years he spelled it R-t-i-b-e-r-i-o-u-s. The R was silent. He later changed it after he got so fed up answering questions about it that he beat the crap out of an instructor in the academy.

Gary remembered that and mentioned it for old time's sake.

"No. H-T-O-M. It's pronounced 'HuhTom."

"Well, HuhTom, you can huh-lick me."
 
I thought it stood for 'Ratzinger', the middle name he eventually changed sometime after cheating the Kobayashi Maru.

Of course this has all changed with the new Star Trek movie; the time-line and course of events all bringing new meaning to the things we once knew.
 
In the novel Q-Squared, the many-worlds theory is used. Specifically: Part of that novel takes place in an alternate universe called Track A (the main Trek 'verse is Track B) where among other things, James Kirk's middle initial is R.
