I guess you are right, most often it seems to be /kwoɹk/, while some seem to say it as /kwɑɹk/.
My guess would be that it’s similar to how there’s several ways to say what’s supposed to be the same name here on Earth. Like my name, which most here would probably say as /ˈmaɪkəl/, even though it’s actually /ˈmɪçaːʔeːl/. Or /ˈsæmjuːəl/, which people where I live would say as /ˈzaːmueːl/.

Quark. Everyone says it Quark in the way that their accent dictates or their facial prosthetics allow. Unless they are speaking derisively.
I have never heard anyone over here pronounce it like that. Odo and Kira are just wrong in their pronunciation, maybe it's a Bajoran language thing.
Odo says Quark. Auberjonois does a drawn ought W, probably for dramatic affect, probably also because makeup restricts the movement of his mouth. The results is more like a k followed by an oa diphthong, rather than a quick kw. There is nothing really different, just Auberjonois saying the name in a way that is more consistent with his accent, his dramatic choices, and prosthetic limitations.
Which is how the pronunciation guide in the script says it should be. Why no one else got pulled up for saying it wrong we'll never know.
People pronouncing it differently feels realistic, even if they are his friends. Happens to me and my name is one of the most common in the world.
