I think ST XI should stay in the new timeline because otherwise the TOS-era becomes the TMP-era becomes the TWOK-era becomes the TNG-era.
If Star Trek continues, then why go through all these eras we've already seen again? If it's going to be an alternate timeline then it should be an alternate timeline.
I'd prefer if it were completely parallel though. Star Trek still takes place far sooner than it should. Even if we achieve FTL travel, there's no way I see the Federation existing in just a little over 150 years. And I don't see how we could develop the means for FTL travel within 54 years even if we discovered FTL travel were possible. Star Trek should take place further in the future. I've been arguing this since 2003 and was thinking of a possible Series VI at the time but my argument applies to ST XI as well.
That and, even though they won't be addressed, there are still those pesky 1990s Eugenics Wars.
Not that I'm of the opinion "it can't be good if it's not a complete and total reboot!" but I think there should've been a hard reboot like Batman Begins and nBSG instead of a soft reboot like the one we're getting for ST XI and we had for Superman Returns.

Though I'm curious about how the original movies would play out in this new universe. V'Ger and The Probe mostly.
