Standard answer is usually "cats are assholes".
Could there be anything stressful about being inside the litter box? Maybe positioned tomorrow make him feel cornered or something?
If the cat had never used a covered box, and the behavior was more consistent, I could definitely see this. Cats tend not to like change.
My cat in childhood like say 1969, so I was able to entice this alley cat in with my leftover sweetened milk from my cereal and eventually she had kittens and they had kittens,.. and we got them spaded so then fast forward to 1978 I decided to put an empty microwave box on top of their cat box-- it fit and kept the smell inside the box(mostly) --- at that time the old ally cat had to have surgery for breast cancer ... and wear the neck hood shield to keep her from licking her wounds --- and eventually she ended up laying down and dying at the point she was going into the cat box with the box over it. ,.. but the cats had no problem with the microwave box about the catbox and both the cats were fine with that- I think they liked the privacy and such-- it is most likely like you said a territory marking if the cat is neutered then it can't spray like un-neutered cats do.. my cat did the spraying all the time when I would leave the window open for all the neighborhood cats to visit. back in 1998 and such -- my un-neutered cat became feral and ran off eventually but he would spray the walls --- my place was a mess while all the cats would visit.. (I was a mess too
-) the male cats spray and mark territory that is what they do around other cats.--
Well I don't know what the cat used before I got him, but he's always had a top entry box here.
I'll also add that he doesn't pee on top of the litter box, so whatever is going on is definitely on purpose.

When I was younger, we had a very old kitty who sometimes went just outside the box for no apparent reason. Turns out he had some health issues--he had to assume an odd position to poop and pee comfortably and couldn't really get into that position in his box. Mom bought a bigger box and the cat was able to use the new litter box without issue. The dry food he was eating was making him constipated and (if I remember correctly) he also bladder stones. At least I think that was it.
Also, sometimes, certain soap smells freak cats out, so if the box or something near it smells differently, that make him jittery.
Otherwise, I can't think of anything else.
So…what’s the setting for that?
