My favorite one is from "Booby Trap" when Picard is about to beam over to the ship. He and Riker are walking to the transporter room. Picard says its like a ship in a bottle and is put out when Riker has no idea what he means. They get to the tranporter room where Data, Worf and O'Brien are waiting.
Picard: This will be fun. Just like a real ship in a bottle!
(Pause as everyone looks at him)
Picard: (exasperated) Am i the only one who played with ships in bottles as a boy?
Worf: I did NOT play with toys.
Data: (apologetically) I was never a boy...
O'Brien: Oh, I did sir! great fun
(pause as everyone looks at him)
Picard: Well thank you Mr. erm.. O'Brien. (beams over, Riker gives O'Brien a "you suckup" look)

Its funny because O'Brien hasnt been featured at all to that point.

Here's a couple of my favorites:

The "Check"/"Right" exchange between Kirk and Spock in TOS's "A Piece of the Action."

In TNG's "Rascals," the appalled expression on young Picard's face when he says he's afraid he has an idea on how he can get a chance to talk to Riker -- followed by that memorable stamping of feet and the cry, "I want to see my Daddy and I want to see him now!"

In DS9's "Trials and Tribble-ations," Sisko and Dax in the hold, beaning Kirk with tribbles.

In VOY's "Message in a Bottle," many of the sequences between the two EMHs, but especially the one where Voyager's EMH tells EMH-2, "Stop breathing down my neck!"

EMH-2: "My breath is only a simulation!"

EMH-1: "So's my neck! Stop it anyway!"

There was an outake on YouTube for some entertainment show when they were filming the exact same scene:

Everybody on the set burst out in laughter, and the look on Michael Dorn's genuinely embarrassed face is priceless

That is priceless, but what's even better in that episode is when the Ferengi bring Young Picard to Riker. Riker wonders what the hell is going on and Jean-Luc runs to Riker and gives him a big hug. Riker's expression is perfect.

Another great gem was them making fun of their own technobabble. That poor dumb Ferengi.

That episode may not have centered around Frakes, but he had some great moments.

That is priceless, but what's even better in that episode is when the Ferengi bring Young Picard to Riker. Riker wonders what the hell is going on and Jean-Luc runs to Riker and gives him a big hug. Riker's expression is perfect.

I'd forgotten about that episode. That is a great sequence and always makes me laugh!

Trek doesn't tackle humor very well. It often comes out as cheesy, tacky, predictable, cringe-worthy or a combination of those.

The TOS films handled humor fairly well (most of the time... TFF not included). The TNG films...umm... not so much.

I disagree. DS9 did Trek humor exceedingly well. one of my favorite bits (too many to count) in Trek is from that series:

Worf kills Weyoun 5.
Damar laughs like a maniac.
Weyoun 6 walks in....

Damar: maybe you should talk to Worf (smirk)....

DS9 was EXTERMELY hit or miss. A lot of the jokes you saw coming from a mile away and just bombed. (Everything that Rom ever said) On the other hand, it did feature some real winners like that Damar Weyoun scene.

Id actually say the funniest DS9 scene is where Ghemor comes back aboard the station and Dukat tries to slip him that poisoned wine and Sisko tracks him down at Quarks.

Sisko: I wouldnt blame you for not drinking that, its got enough poison to kill 10 Cardassians.
Dukat: (slowly, deadly) Captain, it could be interpreted that you just tried to assassinate the head of the Cardassian Government.
Sisko: I dont give a DAMN...
(out of nowhere Weyoun grabs the bottle and starts gulping it down.)
Weyoun: Oh my YES, thats HIGHLY toxic!

Its set up as a scene where these two are about to have it out and then turns into a complete non sequitar because of Weyoun yet all three are fully in character. Its awesome. The look on Siskos face is absoultely priceless. Only time ive seen him with just jaw open stunned and just has no idea what to do.

Scotty: Aye sir I did. Chekov wanted to but i held him back!

Scotty: Well sir, I...Is this off the record?
Kirk: NO THIS IS NOT OFF THE RECORD!!!!
