Favorite Star Trek game before 2000

I used to love Birth of the Federation, both of the Elite Force games and A Final Unity. Armada and Starfleet Academy were fun as well.
 
I'd probably go for 25th Anniversary. The starship-combat bits were a bit of a chore but the adventuring side was excellent. Colourful graphics, solid puzzle-solving, varied stories with a mix of encountering new lfie forms and tangling with traditional enemies.

Elite Force was a favorite of mine as well. It, I thought, tried to balance shoot'em'up with Trekkian exploration. It bent the rules of the Borg, but so did the show and movies. It's not as brainless as Unreal Tournament, the game whose engine powers STV:EF originally was (plug-in modifications have added much more in strategic gameplay)... didn't STV:EF get accolades when released (about 2000)?

Elite force was powered by Tech3\Quake 3, not UT.

These were all on my PC and I went between them a lot depending on my mood.
 
Was Klingon Honor Guard any good? I love the idea of an first person shooter where you play as a Klingon.

I played Elite Force and thought it was fun even though I'm not a big fan of first-person shooters. I enjoyed the hell out of Star Trek Invasion. I'm disappointed there wasn't a sequel. It seemed to be set up for one.

Star Trek Voyager Elite Force and Star Trek Deep Space Nine The Fallen were released in 2000 so they don't meet the requirements of the OP's question.

Late reply but yes, I really liked Klingon Honor Guard. It's interesting to see such an early use of the Unreal engine, you get to visit some bizarre Andorian nightclubs, and some of the weapons are truly imaginative and feel powerful, especially the Bat'leth,which really makes you feel unstoppable . Plus, there's a segment where you must space-walk across the hull of a Klingon Bird of Prey, which is just about the coolest thing ever.
 
Before 2000? BOTF followed by Starfleet Command

However my all time favorite will always be Armada 1 which was released in 2000.

It was glorious! You could even throw the betleH across the room! And walk inside and outside an entire D7/qItI'nga'!
 
Boy, I miss playing Star Trek Judgement Rights on the Mac. All the versions I've played are the DOS versions and their sound design just kills the mood super quick.

Pretty simple and repetitive. There were two modes: the Enterprise navigating through space, and Worf on a planet shooting at Romulans. I guess it was an okay way to waste a few minutes.
