Right, well I'll have a go...

TMP - Illia's theme (overture) and the Klingon battle.
TWOK - Main theme. Also, the music when Kirk's going to dying Spock. And from where Kirk says he doesn't like to lose and the beam up and...it's all very good.
TSFS - I've never been such a fan of this one. I think the opening music where Kirk gives his log and Stealing the Enterprise.
TVH - Erm...well the music for the 80s parts work, but it's hardly spectacular. I suppose the main theme's alright, if not very Trek.
TFF - The Mountain and A Busy Man. But I pretty much love all this soundtrack from start to finish. I also love the way the mountain theme plays during the reception scene (and a little during the first campfire scene), but sadly that's not on the soundtrack, and I can't find the music anywhere.
TUC - As with Khan, a fantastic soundtrack, but all the memorable themes are contained within the opening and the closing titles. Both fantastic. Also, Sign Off.
GEN - Main theme. Fantastic and rousing. Also like the music during the Enterprise B stuff and the Nexus choral bits.
FC - It's between this and TFF for my favourite soundtrack. Pretty much the whole thing is fantastic. The opening main theme, Red Alert, First Contact itself. Also, though I haven't seen the film itself for a while, I recall liking the music as the escape pods leave, but as with the reception from TFF, it's not on the soundtrack and I can't find it anywhere.
INS - The Ba'ku village music is nice. While it's a great soundtrack, there's not quite so much memorable material in this.
NEM - Remus, the motif that plays throughout, Final Flight. The Blue Skies reprise at the end and then all the music in the closing titles. Very underrated soundtrack.
XI: Enterprising Young Men. I also like the mixing in of the main theme from this and the old Courage theme. But as with INS, beyond that, it's short on memorable stuff.

If I were to rank them, I'd say:

Can't remember most of them, but although I do think the film's a bit overrated, the main theme from First Contact is just beautiful :bolian:
 
The end credits roll for NEM and the opening credits roll for FC are the two that really stick out for me.
 
The entire soundtrack to The Final Frontier. There's just this feeling of awe and mystery throughout the whole thing. I particularly enjoy the musical cues of "A Busy Man".
