I've got a lot, and I can't really rank or narrow it down to a set number.
Star Trek: TNG, DS9, Voy, ENT (Seasons 3 & 4), TOS, ENT (Season 1 [Haven't seen all of Season 2])
Farscape
Doctor Who: New Series, Classic Series
Battlestar Galactic (RDM)
The X-Files
Lost
Caprica (a really unappreciated series IMO)
Firefly
Star Wars: The Clone Wars
Alias
Chuck
Babylon 5

If we can include fantasy then here's those too:
Buffy The Vampire Slayer/Angel
Game of Thrones
Lost Girl
Misfits ( could kind of go under Sci-Fi too)
Being Human (both series)
Sleepy Hollow

My enduring favorite would have to be Star Trek: TNG.

Right now though, I'm really into Farscape, which is surprising, I really, really didn't like the show when it first aired, tried to get into it when Peacekeeper Wars hit, but I'm truly enjoying it right now (halfway through Season 2).

00. Doctor Who (the science fiction show I will show my children)

01. Star Trek: The Next Generation (the Trek I grew up with)
02. Star Trek: The Deep Space Nine (the Trek that got me to watch Voyager)
03. Babylon 5 (showed me that there was more to sci-fi then Trek / Wars)
04. Buffy the Vampire Slayer (my first Wheadon experience)
05. Firefly (I admit it, I never watched it on TV)
06. Battle Star Galactica (my wife and I marathoned the series last Winter)
07. Eureka (I miss the fun campiness)
08. Warehouse 13 (another fun show)
09. Alias (Felicity became a spy and regenerated)
10. West Wing (no politician cares that much)

I'm currently watching X-Files but I'm in the first season. Too early to say yet but I'm really liking what I'm seeing.

Also, my favorite science fiction show currently is Orphan Black and I hope that show can get on this list. So far it was off to a great start and looking forward to season 2.
