Season one was the best, in my opinion. Everyone was trying so hard to make it a success, and it showed.
I can't limit it to 5 or even 15, as even mediocre or worse episodes can have a single element that I might like. I generally consider the first season the best, even though they were still trying to figure out what were to become the Federation, Starfleet, and all those other little details we eventually accepted as canon standards. "Return of the Archons" is one of my favorites from the first season, and is perhaps the first time Kirk beams down and destroys an entire civilization's lifestyle.
Yes, a five episode listing would be close to impossible for me to compile. This is STAR TREK we're talking about here you know!

A few weeks ago I finished a complete re-watch of the whole franchise. I went chronologically and started with Enterprise Season 1 back about a year ago when that season was released on blu-ray. (So I actually did it all within a year!) I made a list like this for each series, by placing each episode as I watched them. I also gave each episode a letter grade, assisgned each letter grade a numerical value and averaged out each individual season and series to see how I really do stack everything up. Definitely a fun project!
I know it's not a popular opinion around these parts, but I actually don't consider "The Cage" to be canon. The way I see it, the events from "The Cage", as seen in "The Menagerie" is canon. That being said, "The Cage" is an amazing piece of science-fiction television!
Might as well ask me which one of my kids I love more...
I love all 79 episodes like my own kids. "Spock's Brain" is just the one with Down's Syndrome.
