dittoSpecies 8472 gets my vote, first of all they don't really exist in our Galaxy, although they can enter it would seem at will, granted the BORG did find a way into Fulidic space it did take some doing, and we all saw how easy it was to for 8472 to destroy a cube with ease, and on a greater scale, destroy an entire planet. The Dominion, BORG, whoever never displayed that kind of destructive power and the willingness to use it. I'm not even sure a Founder could change into species 8472. Finally, Fulidic space must be huge, in Unimatrix Zero in the final scene, Seven mentions that her friend Axum is on a scout ship in the BQ on patrol against any more openings in Fulidic space. Meaning that 8472 territory is in a least the DQ, AQ and BQ it was never mentioned if they were also in the GQ, Your Galaxy will be purged, that was not an idel threat, that is why I think that 8472 is the best bad species...

Provided that the Borg don't get their hands on those special torpedoes from Voyager, I'd say Species 8472. With those torpedoes, I'd say the Sphere-builders.
As far as we know, these are the only two species with enough firepower to blow up entire planets. Species 8472 can do it all by themselves, while the Sphere-builders are limited to giving their awesome technology to outside help they've enlisted. This gives Species 8472 the advantage, however they also have an achilles heel in form of the aforementioned torpedoes. In such a case, the Borg would take out 8472 and the Sphere-builders win by default. That is if the sphere-builders' "mercenaries" have enough time to build enough of those superweapons.
