It's criticizing Star Trek fans who simultaneously and shamelessly go to the represented extremes in both adulation and vitriol. He's saying that those of us who do that are fanatics, basically.

Those "Editorial Cartoons" in The Onion are as parodies of editorial cartoons just as the bulk of The Onion is about parodying news stories. So, yes, it's making fun of the Trekkies, not actually about Nimoy and Abrams.
nitpicking a bit but Nimoy was Jewish and from what I know/remember, they wouldn't casually write 'God', even less on a site and for a vignette.
