Well look at it this way. The UK has its embassy to the U.S. in Washington, D.C. All their other diplomatic offices on U.S. soil are consulates. I've never heard of it working any other way for any other real-life nation. I don't see anything in the dictionary definition to say it has to be in the capital; just where the ambassador works. The bar is where Quark works, so it's the embassy.
If Ferenginar doesn't have any diplomatic facilities on Bajor itself - which may be the case for reasons as yet unclear - then putting the embassy in Quark's makes enough sense to me.
