They didn't die out, they fled through their gateway to countless other worlds. That was the assumption in Contagion. They may have diverged, genetically, over millennia though, but they'd still be out in some form.

I am thinking they fled to other realities and this is how the mirror universe( if it happens) comes into play. They gate way and drive system may not just link one galaxy or one reality. They could have fled to another galaxy or another reality all together.
