Dead Main Characters

Deanna Troi in Man of The People. I think Crusher had to kill her to get the evil ambassador out of her. Picard is also dead in one of the parallel universes in Parallels. Geordi dies in several of them, too. The crew also buys the farm several times in Cause and Effect. And does the Enterprise (minus Picard, Troi and Geordi) get destroyed in Timescape?

And Picard killing himself in "Time Squared" for another example.

More from DS9:

Kai Winn dies in WYLB
Bareil dies in Life Support (although is alive in the alternative universe)

Dead in the Alternative Universe:
Sisko
Quark
Odo (didn't he get killed by phaserfire in the ore processing unit?)

Sisu said:
No, he was alive, as the dead person was transported to the moon Harry was picked up and taken back.
Atualy he died on the way back, to get back. He was revived though.

Didn't B'ellana Torres end up in Klingon Hades at one point? I can't remember what led to her getting there, though.

From ENT:

Travis in Dead Stop.
The entire crew in Twilight.
Archer in Zero Hour.
Trip and Hoshi in Observer Effect.

Travis does not die in Dead Stop. It's a duplicate of him that the station created.

Archer does not die in Zero Hour. He's swept away by Daniels to the 20th century space Nazi Earth.

Trip's original body dies in Similitude, and Sim's mind dies.

Scotty dies in Catspaw, doesn't he?

Future Chakotay and Future Seven die in Endgame.

Old Chekov dies in To Serve All My Days (Almost canon, but not quite.)

Speaking of John Doe, Worf died in the same episode (Transfigurations) and John brought him back to life.

Re: Deaders

No, Scotty and Sulu were possessed in Catspaw, it was a red shirt who beamed up...dead.

Barge of the Dead. She actually died twice. And a sexy and sophisticated poster had already mentioned it above.

Read the original post again:
PS: I decided to include scenarios when the characters were presumed dead as well - hence Kirk's "deaths" in Amok Time and Generations.

Archer is presumed dead when the weapon explodes (Malcolm: Cap'n didn't make it, Trip.) Travis is presumed dead, as Phlox conducts an autopsy on his body. Trip's body does not die in Similitude (he is in a coma), but Sim does die.

Kes boils Tuvie's blood in "Cold Fire" - the Doctor must resuscitate him
Tuvie also dies in the alternate timeline in "Shattered" - even has a great death scene

That's right. For some reason my memory told me it was a "Katra Swap" like Trip's brain went to Sim's body. I remember now, it was like a piece of brain flesh or something was taken from Sim and put into Trip.

Technically E V E R Y O N E who has stepped through a transporter has died.
