It seems lately that the Clone Wars series has 'erased' the canoncity of most of the Clone Wars-era Expanded Universe. This of course is mainly due to Lucas and Filoni not really caring for the Expanded Universe (Although tidbits have made their way between media), and that's OK. However, for those familiar with both chronologies, which 'version' do you prefer?
Timeline #1
The original timeline for the Clone Wars, as told in Star Wars Republic, various other comics and novels (Such as Shatterpoint) went something like this: Anakin remains a padawan for most of the war, until the final year where he becomes a Knight (As shown in the original, cell-shaded series) and 'brother' to Obi-Wan. Ventress is the one to give Anakin his scar shortly before ROTS. Anakin's potrayal largely in the novels is more consistent with the Anakin we see in the last two prequels. Also Anakin meets Tarkin during the Zonama Sekot mission (Rogue Planet). Obi-Wan's main clone commanders are Alpha and Cody. The Jedi for the most part, wear their traditional robes. The Mandalorians are many and definetly not passive, and their culture has an impact on the Clones, especially since they were partially trained by Mandalorians (including of course Jango). Dooku's main henchmen include, along with Ventress and Grievous, are Sora Bulq (A weequay ex-Jedi) Durge (Seen in the original animated series) Also Quinlan Vos joins Dooku as an undercover agent. Also, Evan Piell dies after ROTS, in the Coruscant Nights series.

The "Clone Wars" CG series takes a different approach. Anakin becomes a Knight early in the war, growing his hair long/getting the scar etc. and of course there's Asoka. His scar is not quite explained. Anakin's potrayal is more in line with the OT and TPM, he's less of a whiny jerk and more a good guy although there still is the potential for his fall. Anakin meets Tarkin during the Citadel mission. Obi-Wan's main clone commander is Rex, instead of Alpha (Although Filoni originally intended to use Alpha). The Jedi, at least in the earlier seasons, wear modified clone trooper armor. The Mandalorians are a pacifist race and only a few dissenters are the warriors. Dooku's main henchmen are Ventress and Greivous, and of course Cad Bane who works closer with Sidious. Quinlan Vos is largely different. Evan Piell dies in the Citdal serials.
