I think I agree with you. Yes she was tempted...but I think she realized it just was not feasible or realistic to pursue a relationship with her first officer.

Janeway seemed, atleast for the bulk of the show, to resign herself to a separate fate from the rest of her crew. As captain, she would need to set a precedent, an example [sort of like Picard except much stronger] and thus she seemed to decide that the captain could not have a visible sex life [and thus a weakness].

I guess I've just always been kind of surprised at the complete lack of judgement people pass on Janeway for leading this poor, love-sick "Indian" on and on, when Riker catches such flak in fan circles for making it with every Babe-of-the-Week on TNG ... with Deanna waiting with sandwiches by the telecom. But, whatever ... you know, say what you want about Chakotay - that he's bland/boring - but the big guy wears his heat on his sleeve and that's got to count for something. He also seems to have a thing for butch chicks like Janeway and Seska. And when they're out of stock, he'll get with the buggy-eyed borg bimbo. He never gets with any normal-looking chicks, does he? But through it all, in his heart of hearts, he's a 1-Woman-Man ... and that woman ... is Janeway.

Here's the thing about spies. In theory they adapt a perfect ideal personality to succeed in any given environment they insert themselves into.

Seska wasn't necessarily butch, if that's really the word.

Chakotay's perfect mate is Butch, so she made herself seem to be his perfect mate to control the Maquis cell Leader.

I always assumed Janeway and Chakotay did have a physical relationship, especially in the first two seasons, they just couldn't show it on screen. I also got the feeling they broke it off. Janeway's attitude for Chakotay shifted around that episode they spent together in the woods.
