Though perhaps they should have set up a warning becon, instead of destroying the Promellian ship. After all in the future they might have been able to recover it.

I agree. Destroying the wreck seemed a very odd choice for a Federation ship with an archaeology buff as a captain.

Yeah that did seem like a bit of an overreaction. Given enough time, Starfleet's scientists surely would have found some kind of defense against the ship's weapon.

In fact, I haven't seen the episode in a while, but was there any reason given why Picard didn't simply have a team beam back to the Promellian ship and deactivate the device that was causing all the problems in the first place?

But the device wasn't aboard the ship. It was hidden in the asteroids, by the enemies of the people who built the ship. Apparently, it would have been a massive effort to try and sabotage all the elements of the asteroid weapon - although I guess it could have been done by using a simple, physical approach of flying some unjammably primitive craft to each and every one of them and then using unjammably simple tools for wrecking them.
