God, there's so many. My favourites off the top of my head are: Mass Effect Half Life 2 GTA IV Broken Sword 1&2 Freespace 1&2 And Morrowind's main quest, which was superb, epic, bloody long and full of twists. Still shits on Oblivion, that game.
They could go down the route Invisible War took, which kind-of took the best bits of all three endings (or two of them at least) as its starting point. Invisible War's plot was one of the few things I did like about that game.
I've never played Invisible War. Is it worthwhile? I just heard a lot of bad things about it, that it didn't live up to the original, etc.
^ Going slightly off-topic. Now that you've mentioned it I agree that Bale has the voice and look to make a very good Walton Simons. I think Reeves can pull off JC just by being a slightly different Neo. In the game JC was pretty much monotone, emotionless and always wore shades. Yeah, that could probably work. It was one of the few things I reckon IW got right. To each their own and all - you might well enjoy it - but I certainly didn't consider it to be particularly good or enjoyable. It was originally made for the XBox, and it showed. The levels are nowhere near as detailed as DX's; they're much smaller, there's much less world to explore, and they're just dull - both in appearance and to play. Several other things were changed (the augs, ammo, some others I can't remember off the top of my head), the game was about half as long as DX, and basically it just wasn't anywhere near as fun or thought-provoking as the original. IMHO, anyway.
I'm part of the camp that enjoyed Invisible War. I personally didn't mind that it was built with the Xbox in mind. I loved my Xbox It was a fun game that was certainly streamlined when compared to the original DX. Some don't like that it was simplified others (such as myself) didn't really mind. Really, the best version of DX out there was the PS2 release of DX: The Conspiracy. It had all the stuff of the PC version but with a streamlined and less convoluted control scheme
System Shock 2! Maybe the plot wasn't thàt great or original, but the atmosphere really sucked you into the story. Same with Bioshock. KotOR, Baldur's Gate 2, Mass Effect, Wing Commander, Half-Life 2. Oh, and Portal really managed to tell a great story without much actual storytelling. =)
The Halo Trilogy (a shooter where I actually care about the characters?!), Final Fantasy 12, Mass Effect, Knights of the Old Republic 1 (not so much on 2) OH! How could I forget BIOSHOCK!
Lufia II: Rise of the Sinistrals. The plot itself was generic, but with some of the best characters I've ever seen in a video game it was more than memorable. I've never cared more for a bunch of pixels.
I forgot about Bioshock, for some reason. The sequel will be interesting, from what I have been reading on IGN.

I agree about System Shock 2's atmosphere, but in a thread asking for the best game plot, I have to go with System Shock (CD version).
Silent Hill 2. Creepy as a bastard, but a good plot. Fun figuring out all the mental aspects of what is "really" happening, how the character is putting the parts of his mental breakdown into the storyline...
Dreamfall: The Longest Journey If you like a novel-like plot, this game is it. It's a little light with its puzzles, but personally I don't get much out of staring at the same stupid puzzle for hours on end. It's not an FPS, it's an adventure game. If you dig that style, and lots of (good) cutscenes, you've got to track this thing down. As an added bonus, it supports disgustingly high resolutions if you happen to have a large CRT.
