Following the completing of the Enterprise's second five-year mission, Kirk returned to the admiralty due to a reorganization of the general staff following botched intelligence operations involving the Klngons and the Romulans. Kirk was made commandant of Starfleet Academy, and Spock took over as Enterprise commanding officer, with the provision that Kirk be allowed to use the ship as his flagship and commander her for official duty and special assignments.
