So what is going on this season. It feels like the Marwan year in which first this happens, than this, and then that. This season has taken us through how many plotlines? I really liked the self-containing plots more I think, and also the whole conspiracy plot which was the back half of season 5. All these mingling of the plot is making me kinda confused. And this season was doing well at first.

He was also an Admiral on Enterprise, and Magistrate Higgins on Firefly.
And a Vulcan on Enterprise, and another alien on Voyager in "Critical Care." Busy guy.
I saw an interesting theory that Tony, because he has nothing to live for, has resided himself to do whatever it takes to take down the group of 12. He's just looking at the pure numbers of it, so if he has to kill a few hundred to save millions, than he will do it.
Jack doesn't want to have any people die if he can help it but Tony doesn't care as long as ultimately the bad guys pay for it.

^ I'm inclined to agree with that. Though I think it's perhaps a bit contradicted by the way Tony was careful not to kill any Starkwood employees in one-on-one situations (instead knocking them out with martial arts) but has had no qualms about killing FBI agents. Maybe he just has gone bad.
I still think it's a bit shit to bring back a beloved character from the dead, then make him do evil shit so that he will probably end up the series either dead or awaiting a death sentence. But I'm enjoying this season a lot though.

Well with the Starkwood employees I think he was just trying to be quiet. Shooting them would have raised alarms, etc... and could have got him caught before he finished the mission. He deffinately had no problem killing them. Heck, he blew-up the whole underground bunker and everyone inside it.
Also, if he was working for Starkwood he would never have tipped off Jack about the attack on the Whitehouse.
I agree that Tony is doing whatever it takes to get close to and bring down the 12. Just like old Jack would/might have (remember in Season 3 when Jack let the prison guards die just to keep his cover, or many other times doing bad for the greater good). Tony is just taking it to a higher level, and the big moral choice Jack will have to make is whether he can agree with those tactics. It all ties into the torture/doing what it takes/Jack's humanity/ Red's influence on him/etc... that has been explored through out this whole season.
The question will be: "Where does Jack Bauer draw the line"
