That depends on their definition of "popular." I'd assume that means real-people-popular, not Trekkie-popular, since appealing to the mass audience has been one of their chief goals so far.

...but how many other people besides me was EXTREMELY creeped out (I mean nighmares and all) by Baby Balok, but weren't phased in the slightest by the image of supposedly "scary" Puppet Balok?
The scenes were pulled because the writer's thought the Rura Penthe theme would work much better in the sequel. Evidently, they have a mind-blowing secret to be revealed.The reason for the Darth Vader-eske masks in the first movie deleted scenes and concept art, was so JJ's team wouldn't have to answer the ridged or none ridged Klingon question.
Maybe he's decided. It doesn't matter really. Kirk and crew could always tell if a man was Klingon by looking at them. DS9 made it this a topical inside joke of Trek. I already ignore ENT and it's retcons.

Gotta be a villain. 1) there are too many protagonists in the cast to begin with - poor McCoy is going to get short shrift again, isn't he? - and 2) Spock his fighting with him! I would like to see a "where are they now" with Baby Balok all grown up -- and of course portrayed by Clint Howard.
Ron Howard would of course direct that Star Trek Film, because as we all know Ron always includes his brother Clint in his movies.
