I also love the scene where a Maquis crewman says he's used to doing things the Maquis way. So Chakotay decks him, which is the Maqus way of handling problems.

An ad lib I heard about, but was cut was from TMP, and it would have been great. At the end, when Scotty tells Spock he can have him on Vulcan in a few days, Spock tells him his business on Vulcan is over.Spock: Pardon me, Doctor, I am receiving a number of distress calls.
McCoy: I don't doubt it.
According to Nimoy, if I remember correctly, he did have an ad-lib but did not say it and wishes he did. Spock indicates that guessing is not in his nature. McCoy says that nobody's perfect. Nimoy was going to say that he was.
Spock: "Dr. McCoy, would you do me the great honor of eating my shorts?"
