[Spoilers] Review - Myriad Universe Bk 2: Echoes and Refractions

Is there continuity of consciousness during transport?

Yes. We've *seen* it. In "Realm of Fear" we see the entire transport process, from Barclay's POV. It's an unbroken 'stream' of consciousness. Barclay is awake and aware the whole time.

As for being dematerialized and all that: In a way, our bodies go through that every second of every day. It's called aging.

In 'realm of fear' Barclay could not have stayed dematerialised for so long without being 'refreshed' with information from the pattern buffers a few times - much like Scotty in 'relics'.
It was repeatedly established that the pattern of a person degrades in seconds in the dematerialised state (aka the person dies).

In other words the Barclay and Scotty who got out of the transporter were a X generation copy of the Barclay and Scotty who got in.
Barclay and Scotty's continuity of consciousness was an illusion - created by each subsequent copy inheriting the memories of its earlier iterations.
 
The Enemy Within actually creates two nearly identical Kirks. Since they are both different from the original and each other, neither one is actually a copy.

Actually, I believe that was only in "Relics", and even then it was only because Scotty had juryrigged the setup to keep him and Franklin inside the transporter beam.
