Recapturing my love of comics, what are some of the best Trek "graphic novels" out there?

The DC comics first run. The ones I've got are great.

More recently, I liked Countdown very much.

I'd agree. That's some of the best written that I've read so far. I haven't read much of the later DC or the Marvel, though.

Don't miss DC's The Mirror Universe Saga. The greatest Trek comics storyline of all time. Comic book Trek doesn't get much better that this!

To me, "Debt of Honor" was a great 25th-anniversary story--even if it came out a year later--that showcased (and tied together) all of the TOS eras from the original pilot to the movies.

I'm gonna put in another vote for Early Voyages and the Mirror Universe Saga. I've been working my way through the comics DVD, and those have been the best of all of the stuff I've read. The Starfleet Academy series isn't to bad, although IMO some of the dialogue is iffy at times.

I don't know about "the best", I've only read Q-Related comics, which sucked. Except the "new" one from the Alien Spotlight - Q that was mildly amusing and Star Trek Unlimited 07.

I just tried to read DoH, but gave up after about 20 pages (x2 pages on the DVD) because I couldn't follow the dialogue bubbles correctly. This is a problem I've had off and on with comics, but never this bad before.

"Debt of Honor" is extremely "talky" but, from my memory of it, it still maintains the traditional "left to right and drifting down" pattern.

I don't know why, but I just found that it was taking me two or three tries to figure which order the bubbles went on some of the pages.

I've been reading comics for a few years now, so it's nothing to do with unfamiliarity with how to read them. Although, I have had this problem with some other dialogue heavy comics in the past, it usually only takes me a couple pages to get into the groove of things.
