When the bomb went off, everyone was sent back to 2007, as evidenced by the Swan debris where the construction site was.
That doesn't mean anything in "Lost"but seriously I don't think we are dealing with two timelines at least not in the classical sense. I think another poster said it earlier in that one timeline is what will happen and the other timeline is what has happened and via that Timeline we learn why and how the island was sunk. Then how our heros got back to the plane with no memory.
So here is my prediction for this season. We are going to follow the alternate timeline (calling it that because its easier) and we see how the Losties will find each other (destiny ring a bell?) despite not being on the island and turning out ok. Meanwhile back on the island we will see how it all ended. Personally I think they sink the island to end the cycle that apparently Jacob & The Advesary set into motion.
