They had a lot of funny gags, but the timeline jumping made it really hard to keep track of what was happening when. People complained about SGU's first episode going back and forth...this was worse!
Was it me, or did they try to cram waaaay too much in? I didn't feel that the episode had a very good narrative and seemed to be an hour episode cut down into 20 minutes.

Not really. Internally, there's very little known about the boys' conception. OSI could have impregnated Myra with Brock 2.0 to ensure her follow-on would be loyal to the Venture family. Or Venture might have collected Brock's DNA at the university as part of his graduate research.
Externally, the creators said that Hank is a clone of Brock years ago. They might have changed their minds since then, but I don't know if they've said anything publickly.
Plus, if memory serves, Rusty isn't really a doctor (he left school before he could complete it), so he never went to graduate school.
Also did they just totally retcon Hunter Gather...and does he have female parts still?

Yeah, that theory has been around since the end of season one, but it has been pretty much disproved at this point. However, that doesn't mean that they can't find a way to retcon that if they so choose.
The fact that it is unconventional is what makes it a Venture style story.I liked it, especially as it came together toward the end, but wonder if a more conventional narrative progression would not have served the story a lot better.

IRC, the math works out-- from the various clues dropped through out the series, but that means dick all. Assuming that is the boy's mom. The show has never been quite clear on that (probably intentionally so).
