Balance of Terror: Great scene between Kirk and McCoy when Kirk doubts himself. And the final scene when the Romulan commander tells Kirk they could have been friends.
[I found it a poignant scene because these two men, both honorable, need not have been foes.]
City on the Edge of Forever: Kirk lets Edith die. [Honestly I thought he would find some way to save her and still save the future. To see him lose after his successes was heartbreaking.]
And "Let's get the hell out of here." [He's got nothing left.]
The Ultimate Computer: Kirk's quote from Masefield's Sea-Fever" "All I ask is a tall ship and a star to steer her by."
[Kirk clearly loves life in space. Meeting new species. Racing to the rescue. It's what he was born for.]
Journey to Babel: Amanda slaps Spock and walks out when he refuses to turn command over to someone else so he can save his father... Spock walks over and places his hand on the door. [Just a very telling moment.]
Bread and Circuses: McCoy and Spock's exchange...
McCoy: Do you know why you're not afraid to die, Spock? You're more afraid of living. Each day you stay alive is just one more day you might slip and let your human half peek out. That's it, isn't it? Insecurity. Why, you wouldn't know what to do with a genuine, warm, decent feeling.
Spock: Really, Doctor?
McCoy: I know. I'm worried about Jim, too.
[Great scene that again reveals a lot about these two guys.]
The Tholian Web: Again McCoy and Spock listening to Kirk's last orders... Just a nice scene that gets an amusing coda when they they plead ignorance of those orders.

The last scene in "Amok Time", especially McCoy's "In a pig's eye!"
Errand of Mercy: When Kor, then Kirk, argue with the Organians about their right to settle the own affairs, and the Organian replies "The right to kill millions, to conduct warfare on a planetary scale? <or words to that effect>" and Kirk is about to say something, shuts his mouth, and takes a big swallow.
Really?
Now if I were to take a guess (based on what I know about you), I might have picked something like this...
But of course, that is just a guess.
Yeah, that. And those JiNX mentioned. Plus:
The Amok Time scene where Chapel goes to Spock's quarters to inform him that they are going to Vulcan. "It would be illogical for us to protest against our natures, don't you think?"
The Journey to Babel scene where Sarek scolds Amanda about embarrassing Spock.
Silly, but anyway, A Piece of the Action: "I would advise youse to shut up and keep dialin'"
Two scenes from 'Where No Man Has Gone Before':
When Spock calls Kirk 'Jim', presumably for the first time since they've served together. Knowing that the decision to strand Gary was very hard for Kirk, he reached out to him.
And the final scene in which Spock said he felt for him as well, to which Kirk replies, "I think there's hope for you yet, Mr. Spock."
Basically, the real beginning of their friendship.

That was the first one that I thought of, as well. I'm a bit of a sucker for the Spock/McCoy scenes, though.
I have many favorite moments, it take too long to name them all! But I will try to list a little, here we go:
Trouble With Tribbles: I like the moment when we first see the tribbles on the Enterprise, you know where Kirk ask Uhura "Are you rasing a nursery?" and Uhura says "Well, I didnt' plan onto, but the tribble had other plans" And was from there I was like uh, oh, there going to be multipling! And here are some my other favorite lines from the episode:
Spock: "Captain, may I ask where you will be?"
Kirk: "In sickbay, with a headache!" (streesed with the kilgions and Barons)
McCoy: I dont' know much about these tribbles, but there is one thing I have discovered" (regarding the tribbles to Spock)
Spock: "And what's that doctor?"
McCoy: "I like them,better than I like you!"
Spock: "They do indeeed have one charcteristic"
McCoy:" And what's that?"
Spock:" They dont' talk too much"
Amok Time: My favorite part in this episode is when after Spock returns to the ship and is speaking with McCoy, about what happened down on Vulcan with Kirk. And in the middle part of Kirk come up behind Spock, and Spock gets surprised by seeing Kirk.
Kirk: "Dont' you think you need to discuss that with me first"
Spock:"Captain? Jim!"
I love that part because Spock is lost for words and lets his vulcan side slip and shows his human side by getting excited about seeing Kirk, after realzing he didnt' kill him. Its just that part for intsint, is so funny, McCoys' reaction.
McCoy: "Of course your reponse was quite logical. In a pig's eye"
The City of the Edge of Forever: I like the part once Kirk and Spock enter the past in search for McCoy, and the people of that time gives both Kirk and Spock stange looks, and Spock turn's around and hides his ears. I think that is so funny, espicalyy later when both get stopped later by a policeman after they stole some clothes. I like that part the police man gives Spock a strange look and Kirk trys to explain.
Kirk: " I see you noticed the ears, they are quite easy to explain"
Spock: "You said you have no problem explaing"
Kirk: " Perhaps the-"
Spock: "Unfortantie accdent I had as child"
Kirk:"Got his ears stuck in a rice picker"
Another part I like is:
Spock:"You are asking me to work with equipment that is barely ahead stones knives and bearskins"
This Side of Paradise: I really love this episode because we get to see the human side of Spock which dont' hardly see. I think its great that for once its Spock gets the girl, even though he was infected with the flower spores. I like that moment Spock's is haging in a tree and acting happy and all, and Kirk comes along looking for him after he refused an order from Kirk.
Kirk: "Are you out of your mind? You were told.. to.. report at me at once"
Spock: "I didn't want to Jim"
Kirk: "I see that"
I think that part is just so funny, because Spock is happy go lucky without a care in the world, and Kirk here is being serious about the mission at hand.Anyways I would list more momments, but thats the ones I like the best.

I don't know about "favourites" (too many) but the two things that really stick in my mind are my earliest memories of watching the show way back when:
Where No Man Has Gone Before - Gary's Glitter: Mitchell's silver eyes and telekinesis
Charlie X - Charlie Evan's "dissappearing" people and the faceless woman...
The first has been my favourite episode of the show for years and the second holds some imagery that really impacted on my young mind for decades after...

A lot of the ones mentioned above, plus:
1. The last five minutes of The Menagerie. From the second the 'flashback' ends, when Kirk turns and starts to address 'Mendez', who then DISAPPEARS, it is perfectly acted by Shatner and Nimoy, and perfectly paced by Marc Daniels. Even with all the so-called 'inconsistencies', it manages to pack in more genuine FEELING than some entire Trek SERIES. The Talosians very apparent feelings they have toward Pike, Kirk slightly chiding Spock about his overt emotional behavior - with Spock denying it of course, and then, when pushing Pike out of the Briefing Room, JUST as the door slides shut, seeing Spock lowering his head in fatigue. THAT still hits me to this day! And then Kirk's smile of pure joy when the Keeper lets him 'see' the rejuvenated Pike reunited with Vina, over the closing credits, is Shatner - and Trek at its best.
2. The coda of Tribbles The ONLY laughing ending that makes ANY sense at all. Doohan is SUPERB with both his timing and delivery of both "Sir...that would be INHUMAN!" " I gave the to the Klingons - just before they went into warp, I beamed them into THEIR engine room...where they'll no tribble at all!" Actually Doohan just about steals the whole damn show...."I AM relaxing!" "Lad...don't you think you better....rephrase that?" "They called the Enterprise a garbage scow!!! Sir!"

City on the Edge of Forever: Spock and Kirk moments in the basement. The bit about a commander's prerogative to insult him (saying he seems more human), and the look he gets when Kirk says he sometimes expects too much of him. The two together are priceless at times.
The one scene in "Mirror mirror" after the attempted assassination by chekov. The ambitious crewman is told "You're in line.You might even make captain." Kirk then decks him with a right cross, "Not on my ship." Kirk didn't like the deaths of his crew, even though they're mirror universe and assassins.
Really?
