The Wachowskis would be fine. Just don't give them a lot of control of script.
Instead, get Geoff Johns and Richard Donner to adapt their Last Son and Johns' Brainiac stories. There's a trilogy there that would be epic.
And make them exec producers as well.
Which brings to mind the question, how does the "red pill" (used in the first film to get a 'tracer' on a subject's original body so that its pod can be located) work, then? If a character in the Matrix takes any kind of pill, then that means nothing, since the Matrix is not a physical location.
Same goes for the phone booths used as a "hard line" exit from the Matrix. That should be just a metaphor, since there is no such thing as a hard line in a completely virtual world. It'd be like being able to instantly wake from a dream by dreaming that you pick up a phone. You can't do it.

They are well versed on comic books since they already read lots of Japanese manga and the Wachowskis gave us cinematic wonders like Speed Racer
