I like the NX, but I think the Runabout in this case. The only advantage that immediately comes to mind for the NX is that it would have more crew to assist with damage control if it becomes a more drawn out fight.
What are the conditions for this battle? Ten paces in interstellar space? What are the conditions for the win? Here's a few things in favor of the NX:
1. A starship's larger crew enables it to perform continuous damage control, rotate out injured personnel in favor of fresh personnel, etc. One exploding panel could kill or injure a significant portion of the runabout's crew, and the survivors would be swamped with damage control or first aid for the injured.
2. The NX-class has has bigger weapons, a bigger power plant to drive them, and a larger stock of expendables. The DS9TM (insert usual not canon caveat) chapter on the runabout shows a microtorpedo about six inches long, and a MARC the size of a toaster. The Danube may have more refined technology, but that technology is limited by the power available to it.
In the Danube's favor:
1. She has a better warp strafing capability.
2. Two centuries of advances in ECM may throw off the NX's targeting capabilities.
I think one lucky hit would cripple the Danube, and that the NX would have plenty of chances to roll the dice for that lucky hit.

You do realize that fan mods of a Star Trek videogame aren't exactly the best thing to go by when trying to determine the strengths of ships right?NX wins... if you play Star Trek Bridge Commander, you'll know that a Constitution class ship can take on several runabouts / shuttles... so I think an NX can take one. Theyre just too small and their light phasers don't really do much... not to mention they can only fire a single torpedo at a time. Even though the shields on the Runabout can stand up to weapons, if 1 torpedo pierces the shield for whatever reason (which happens fairly often), the shuttle will explode because of its size. Plus, I heard the photonic missles on the NX aren't even noticeably weaker to photon torpedos (though the phasers are significantly weaker in the NX era).
And for the record... size DOES matter in Trek... a lot. Bigger ship = bigger warp core = more power = heavier weapons arrays and stronger shield generators. For those of you still using the Defiant as an example of size doesn't matter... A Defiant still will get roasted by a Galaxy, Sovereign, Prometheus, Nebula, or Akira class battleship.
