One single FX sequence do you think was Star Trek at it's best in terms of the sequence AND the story. Ships can fire phasers, disrupters, whatever. But when the FX sequence drives the story, and just isn't a bunch of explosions, that is when they are at their best.
Sacrafice of Angels and the battle 1 in TWOK are two that I am thinking of. Each was well crafted, and it seemed as if the action happening in space was PART of the story, not just there for eye candy.
For me? The topper of them all? When Kirk/Spock team up to stop Khan from destroying them. Spock flips the controls and the Reliant's shields drop, and then the look on Khan's face as Khan realizes what is happening...but it's too late...

Great stuff...my favorite scene from Angels is when the fleet of Klingon ships, led by Worf, dive out of the glare of a nearby star and punch a hole through the Dominion forces....
