I don't get it.

in this case it doesn't matter since the chakotay who ate it was a hologram in Seven's program

but most of the mater used in the replicator system is most likely recyled human waste

nope, the repliator systems works by rearanging atoms in matter. It can't just create energy from nothing. There is a matter reserve that the replicator draws from and turns it into anything the person wants. And yes most likely part of that matter reserve is poo
Yes but when the replicator breaks matter down into atoms, that's energy which is being stored.

Didn't Archer mention it on ENT.?

Besides, where would a Starship dump it's waste if the Federation doesn't believe in poluting? So waste would be broken down into energy, just like a replicator and recycled.

how could Archer have mentioned it when they didn't have replicators.

I think he was a vegetarian. Even after "Unity" whenever he and Janeway had dinner it was vegetarian dishes like "Vegetable Biryani". Even Seska mentioned his favorite meal was mushroom soup.

Chakotay ate replicated meat in "The Void" when Seven was cooking the gourmet feast at the beginning of the episode.

They did NOT have replicators on ENT.

Regarding the vegetarian issue: Well, of course we can find a way to rationalize it. But I guess the point is that – let's be honest – the writers simply forgot about it. Or they didn't care. And that was just a moment where I thought they should take their characters a tad bit more seriously. I mean, they created them. Why can't they be consistent with them?

The only time in that episode that Chakotay was seen eating meat was when it was a holographic Chakotay. But you haven't seen the episode so you wouldn't know...maybe you should watch it ;)

Yes, they were shown on the bizarre space station, not on the NX-01. I fail to see any contradiction of expected technology levels there. Just becuase Archer and his crew saw Vulcan space vessels with Warp 7 engines does not mean that they could recreate them out of thin air. The same idea applies to replicators.

We aren't even talking about if ENT. had or could adapt replicators. The topic at hand was: "Do replicator recycle poo & did Chakotay eat real or replicated meat." The only reason ENT. was mentioned here was because Archer in passing mentions that they recycle poo into useful material in his time. That's it.

Well, regarding the question if they ever said on ENT that they recycle excrements into something else, I found this on Memory Alpha: There's a Bio-matter resequencer (which "sterilizes and breaks down waste matter for reuse in manufacturing boots, storage containers, and other neccessities") and a Protein resequencer (which "transforms bulk protein matter into a variety of foods ranging from potatoes to ice cream").
