My feeling is the explanation was cleaved in some draft when they were condensing this down into a movie. Ultimately, they wanted San to be the antagonist at the end to give Georgiou personal stakes, but didn't want to sweat the details of how exactly the time difference made sense. Also, why was he alone? He's supposed to be the vanguard for the Emprie's invasion of our universe. There was plenty of room on that ship. Why would you send a single operative to retrieve the Godsend?S31 has its own time issues, like what happened to San for 70 some years.
