No one knows where Sam is because in the final of QL Sam's physical body Leapt, leaving the waiting room empty. His Leaps from that point on are as himself.If this is the take on the leaping it would explain why nobody knows where Sam Beckett is. There's not a body of Sam Beckett with the person he leaps into to go by.
Why would the DoD have funded Quantum Leap? Maybe it was the only govt department that would pony up the money but I don't think Sam would have wanted it used for military purposes.
Why would you think that? Sam was not a pacifist. He may not have served in the military (that we know of) but he has nothing against the armed forces.
I mean, how could he? His brother, best friend, and father-in-law were all veterans...
Sam was no gung-ho military advocate. I may not remember certain aspects of the original series but he wasn't a chest thumping military cheerleader. He respected the military but didn't go overboard with his support.

No doubt promised them some military benefits which is why in that season 1 episode they were thinking about shutting it down. Sam leaped and they were not seeing any benefits. Al was no doubt suppose to be the middleman between Sam's goals and the government. Sam might not trust the military in general but he did trust Al.
