The Resistance captured a lot of its weapons from Cardassians, and the rest were a mix of what they could get cheap. Federation weapons were probably among the best of the lot, at least for people who had the time to learn to use them in all their complexity.

If I had to guess, she wanted to take weaponry with her when embarking on a mission aboard the ship of a foreign power.

...but again, then, why would Starfleet let her bring a Federation phaser rifle when a Bajoran phaser rifle would be perfectly acceptable and when she's not in Starfleet? Do we ever see her carrying a Federation sidearm under normal circumstances?

I think it much more likely that all the guns we saw were Dukat's, gathered from various sources to compensate for the fact that he no longer enjoyed access to the Union's best resources. Dukat might not have planned on going pirate quite yet, but he had learned not to trust his superiors already.

Have you seen what Bajoran phaser rifles look like? The shoulder stock is so screwed up, it would be impossible to get it properly positioned for a long distance shot.

If that's the best weapon they could make, no wonder the Cardassians were able to occupy them so easily!
