It doesn't have to have a crew to be a ship. V'Ger was autonomous but still a ship.

V'Ger was a self-aware entity rather than a ship or a probe. Kirk dismissively calls her a "Thing", which Bones rightly throws back at him, but the whole point is that she's sentient and is looking for the meaning of life. If Data is alive, V'Ger certainly is.
