Why did the writers have Stone not stand up for himself more in the first disagreement with Kirk? They let Kirk stand up as he was still sitting. It wasn't until the end where Stone actually stood up and got back into Kirks face. They should have wrote it as "Who the hell do you think you are raising your voice to" or something like that

What other post about Commodore Stone? I just checked @ThatsMrCaptaintoyou's entire 34 post history and this is the only thread in which he ever discussed Commodore Stone.
There is a thread about Commodore Stocker, but that's a different guy.
It wasn’t about the particular Conmodore. It was about being the same subject matter. He could have made one post about Kirk’s behavior toward higher ranked officers. But, whatever; it is what it is.
Stone being on Enterprise during The Deadly Years instead of Stocker, that would have been interesting.
I don't think it would have worked. Part of that ep is Stocker's complete inexperience at command, whereas Stone is a former starship captain. Stone would have gotten them out of "The Deadly Years" in a heartbeat.
Yeah, I do not see a problem with Kirk's tone to Commodore Stone; when someone just accused you of trying to cover-up a murder, the realistic emotional response is how Kirk delivered it. No one is going to stand on pecking order BS when accused of the most serious crime of all.
I think when Kirk yells at Stone, Stone suddenly wonders if he's the dishonorable one in this situation?
Stone was thinking about politics. He figures Kirk's probably guilty. It will look bad for him, possibly affecting his opportunities for promotion to admiral. It will obviously be bad for Kirk. Nothing can be done to bring back the officer they think was killed. So Stone has a political plan to bury the matter, to protect his career. Stone figures Kirk will probably be glad. But the show hits us over the head (shows at the time had to be understandable by someone walking by the TV with no pause or rewind option) with the idea Kirk is innocent and he doesn't want any part of this plan that could be seen as a political coverup. On the contrary, Kirk is eager for a trial so he can clear his name.
Stone doesn't react because a) he knows this coverup plan isn't really honorable and b) he expects Kirk to go along with it rather than being indignant that Stone is covering his own butt. Stone reaction is more like, "Oh goodness, is he actually an honorable and innocent man? Am I the a-hole in this situation for trying to cover this up?"
