Recall that everything Section 31 does is in the name of preserving the Federation. So, if they saw it in the Federation's best interest for them to return to a more clandestine effort to continue their goal.
If Ira Steven Behr came back and revived DS9, ala the unofficial Season 8 from What We Left Behind, it would be hated by a lot of Niners because it would still be under Alex Kurtzman. Which would make no sense because, if push ever came to shove, Ira would stand up to Alex Kurtzman the same way he stood up to Rick Berman. And Alex Kurtzman seems a lot more willing to let each series have their own style than Rick Berman ever was.
Hell, nobody seems to remember or mention the Delphic Expanse after it ceases to exist in 2154. And any massive area of the galaxy about 2,000 light-years across surrounded by thermobaric clouds would be pretty memorable to those who saw it before it dissipated. Section 31 and Starfleet Intelligence seem to classify a lot of things based on the track record we've seen so far.
Section 31 is the WORST, no holds barred idea that Trek ever had. The Good Guy code Federation has no business with that.
Realistically speaking, any large governmental organization is going to have a department like that. It's like your anus... it's gross and you don't like to talk about it, but it serves an essential purpose.
Section 31 in that film was pretty much just Marcus building secret weapons to fight off the Klingons.I don't really remember Into Darkness that well. It's been eight years since I've seen it. But if they were Section 31 were that impressionable in the film, they'd have stood out to me and I'd still remember them.
I guess it would be in line with the way they hushed up the whole existence of the USS Discovery.
