Well it all depends on if there going to use a TOS story updated, or there own..
Plenty of ideas
Doomsday machine,
Space Ameba
Trelane
Balance of Terror

An idea, They go do a Where no man has gone before, and they have crew memebers get God like powers, but insead of being broke and go to delta vega, they find a preserver outpost that is maintaining the great barrier.. and they face off with the unseen threat from beyond the galaxy! :)

I'd be happy if they redid a classic TOS story but with the alternative timeline different outcome. Something like 'balance of terror' could be a good starting point. Do a tense submarine thriller. Or 'doomsday machine' if a bit more spectacle is needed. There's plenty of stuff you could mine in the TOS well should they go that route - an original villain didn't exactly go down well in the last one. I dunno, I guess it comes down to the execution either way.

But don't recast chekov. I think that would be all sorts of wrong. Have him leave for the reliant and get jayla in.

No Borg. No revenge. Gigantic planet-eating monster, with Chekov's replacement being Ensign Garrovick.

I just don't think I'm up for any more recast characters. Have this be a new character. That way you aren't beholden to the character being white and male. You can get the best actor possible.

Something we haven't seen before in the J.J. trilogy a lower budget but with mass appeal box office like The Joker.:vulcan:

The Enterprise is assigned to voyage out of the Galaxy. At navigation is Lt Commander Gary Mitchell (Chris Pratt), an old friend of Kirk from the Academy. Mitchell, a wisecracking womanizer, reminds Kirk of how he used to be. Mitchell has been the ship's navigator since Chekov moved on to an engineering position aboard the USS Constellation. Also onboard is Dr. Elizabeth Dehner. (January Jones) A psychiatrist studying crew reactions...

Heh. Given Starlord's character arc in GotG2, it would be kind of amusing to see him play a character who receives godlike powers he never asked for.

Some other ideas..
Iconians
Finding an alien from millions of years ago on ice and wake them, and be a good guy..
Them helping a system prepare for a passing neutron star
Fight against a cosmosian
A good fleet battle? Haven't had one of those since... Nemesis? Kind of?
Well any battle where the enterprise SHIELDS WORK!

Into Darkness was very topical. Maybe they'll do something about Vulcan immigrants being held in concentration camps at the Andorian border.

An answer to the question...

... at long last.

Something like the movie 'Arrival' with higher budget and slightly more complex aliens.
You have an alien race who does exist in a very different life form level and dimension. They try to communicate with the crew but it's very hard because it's nothing they have ever encountered before. At first, it seems they are bad and they are a threat but they are not.. they just want to preserve their race and home and the crew accidentally jeopardized their future so they have to find a way to communicate with them but also help them restore what was messed up by their actions. Insert all kinds of methaphors about life, humanity, moral dilemmas etc

I love "Arrival," but the pace of Kelvin Trek vs the pace of "Arrival" would be like hitting the brakes at 100 mph. Of course, some would argue that would be just what Kelvin Trek needs anyway.

The irony would be if the big budget film got the small story while the streaming shows got the galactic threat stories.

I guess you could attempt to take advantage of the adversarial energy between Kirk and Spock from the first film. Kirk is an Admiral, Spock is a civilian off working on Vulcan, with Sulu as Captain of the Enterprise. Have Kirk stationed at Starbase Yorktown, as to take advantage of the already done design work, and as a nod to the last movie.

After a falling out (which you could or could not handle via flashback), Kirk and Spock go their separate ways. Galactic incident forces them back together.
