"Basics I": The ship is taken over by aliens. On DS9 we had that with DS9 and the Dominion. On TNG we had that with "Rascals", the ship is taken over by Ferengis.
"TIME AND AGAIN"? The events never happened due to time resetting, and we don't know if those people end up having their world destroyed later anyway. (As an aside, how convenient that they looked exactly like humans...)
"CODA"? The crew gathers for her memorial and says what Janeway meant to them, don't go into the alien's realm, do we know if this is our fate later on in death, and death is a subject that has been done before in TNG's "Tapestry", but we can't be sure if it was a Q illusion or we just saw a near-death experience for Picard through his mind's eye or just a plain old dream.
Got it! Only the clue about having been done before, but never mind, was about how it started out looking like a time loop. And clue 1 was about how that alien might be back when she really dies.
