Possibly. It's also possible that I conflated her characters history with her publication history. Retcons can be confusing.
Truth be told, Claremont's run on Ms. Marvel was just a little bit before my time. I hope to soon fill in the gaps in my knowledge.

It is a little odd. Carol actually is in the Air Force in the comics, but War Machine was originally a Marine aviator, so I'm not sure why Marvel thought they needed to make him Air Force in the MCU. Comics Falcon was never in the military IIRC, but his MCU backstory as a former Air Force Pararescueman makes sense.

There are some, but not enough to be truly fair representation. Hell the only shows I can think of that that are mainly focused on a woman, are Quantico, Blindspot, Wynona Earp, and The 100. Obviously there are others, but those are just the first to come with mind with no research.
Will be interesting to see how Fury loses his eye. Something they should have done in the Indiana Jones movie.

Because in Avengers, it was Fury who laid the blame on Thor's visit. And Fury has never been entirely upfront and honest, anyway.
The MCU has retconned a few things. SHIELD wasn't using SHIELD as a name until the end of the movie originally, but it being founded by Howard Stark and Agent Carter after WWII is what stuck and is actually a much better option. If a change makes for a better story, I'd rather they do that instead of sticking to decisions made early on that limit storytelling potential. Comics do it all the time, why shouldn't the comic movies do it as well?
I used to think that, but I rewatched Iron Man recently and Coulson never specifically says they're either new or that they just come up the the SHIELD thing. One just gets that impression due to the context of it being the first we (and Pepper) have heard of it. In his initial meeting with Pepper I think he's just being cagey, which would make sense since it's implied he's there to figure out who is selling advanced weaponry to a mercenary group and for all he knows Pepper is in on it.
Plus he later says to Stark regarding the cover story/secret identity thing "this isn't my first rodeo" and then of course there's Fury's whole "you think you're the only super hero" bit.
As for Thor's effect: I think his visit can be interpreted as being the impetus for further action because it's a *second* lot of aliens using Earth as a place to have a dust-up. Presumably the Kree/Scrull incident (and the "Guest" 0-8-4) convinced Fury that Earth was enough of a backwater that such contact would be very rare. Like once in a millennia. Thor's arrival however heralded an escalation.
Also, Fury wouldn't be Fury if he gave away *all* the facts.
