If Batman can beat Superman under the right circumstances, Supergirl can do as well.
First, if you just look at the proportions, there is no way that larger person would lose to a smaller person. Superman exceeds Kara in strength, experience, size, and training. I realize that some people think a few sparring sessions with Alex would somehow matter, but let's not forget that Superman has taken on enemies far stronger than Kara.

No, if you watch the scenes afterward between Clark and Kara the producers DID go out of their way in his dialogue to make it very clear she's physically stronger. I'm not saying that's good or bad - and given it's her show, I get they want to set her up as the premier hero for her universe; but IMO given the history of Superman, it was IMO over the top to do it the way they did.Honestly, I don't think they ever said that Supergirl was stronger than Superman or that she would automatically win any fight between them.
They just said that she won that one particular fight fair and square, not because Superman was impaired or anything. Doesn't mean it couldn't have gone the other way--or might not the next time they square off.
As I recall, they were pretty evenly matched. Kara managed to get in the decisive blow, but that doesn't mean she's significantly more powerful. Just that she won that fight.

Could a version of Supergirl beat a version of Superman? Of course, in the right conditions. Could the Arrowverse Supergirl beat her cousin? Only if he's been exposed to gold Kryptonite before hand, and even then its not a guarantee. It depends on how moody she's feeling at the time, and if Mon-El has a hang nail that needs her attention.
