How will the spore drive fit into canon?

Not having followed the ancillary commentary very much (so I don't know if it's been ruled out), I happen to like the notion that Discovery is from an alternate timeline/reality from TOS - and that's why it has so many divergent traits (holonet, uniforms, Klingons, Spore Drive, etc.) - and somehow ends up in (or passes through) the same timeline/reality of TOS.

Or it's just stylistic decisions. In any case, it's one of the more interesting aspects of the show so far. The characters ... I appreciate taking a different approach, but none of them really appeal to me yet.

It is stylistic decision. The people working on the show have said it is the same timeline as TOS.

Does that invalidate Discovery ending up in the same timeline as TOS? Or do they explicitly state it all occurs in the same timeline as TOS?

All they’ve said is the show is prime timeline. Nothing more specific then that.

Things that appear to be violating the story will be explained.

If Spore drive is not completely unusable and can be made to work in the future, why develop Transwarp or Warp 10 propulsion when SD gives you that plus interuniverse travel??

Because having things that work better and more reliably makes more sense.

But how can it be a reboot if it does new stuff! Reboots are just redoing old things, right?

I'm using this idea:

In serial fiction, to reboot means to discard all continuity in an established series in order to recreate its characters, timeline and backstory from the beginning.[1][2] The term is used with respect to various different forms of fictional media such as comic books, television series, video games and films among others.[1]

In the last act of the last episode Riker and Troi are going to exit the holodeck and talk about Geordi's latest Holonovel "Discovery" and how the Protagonist does not fit into Starfleets history but the Spore Drive was a clever Plot Device. And we are back in the unaltered Prime Universe. "These are the Voyages Pt. 2" will be written by Rick Berman.

Read it here first

And this time around, we will all *rejoice* ;)

If you're asking if they've explicitly said that episodes 1 through 9 take place in the original timeline, then no, but it's quite obvious that the statements apply to the things we have already seen like the Klingon war, spore drive, Sarek etc. The idea that they have been in an alternate timeline all along and will "switch" at some point is incompatible with everything they've said on the subject. Or if it is true, then at least all the major elements of the story must still exist in both timelines anyway, so the idea doesn't solve the problem it's supposed to solve. For example:

...we are the original timeline with the TV shows and the movies that fit into that. We are ten years before The Original Series…Where Constitution Class ships are in comparison to where this Discovery prototype – well one of two prototypes, well now one of one prototypes – are technologically is obviously a variant. We are wildly aware of everything that appears to be a deviation from canon. We will will close out each of those issues before we arrive at the 10 year period and hit TOS.

Even from the article this very thread is based on, it's clear they're already in the TOS timeline. They wouldn't be talking about how Burnham fits into the Spock's past if in fact she didn't exist in the prime timeline. They wouldn't be talking about leading up to TOS in 10 years. And so on.

I think the spore network will tun out to be the nervous system of some galactic alien.
Maybe.
But I think the problem with the spore drive will have to do with the access to alternate universes that are associated with its use.

The writers already laid the groundwork for that when (Iin the episode "Into the Forest I Go") they had Lorca and Stamets looking at the data from Stamets' jumps...

STAMETS: You've been accumulating this data from my jumps the whole time?
LORCA: And these scattered pockets of negative mass.
STAMETS: They could indicate alternative parallel universes connected to the mycelial network.
LORCA: And with more jumps, we could find a pattern, perhaps even the coordinates to reach them.

I think while the jumps would reach these other universes, the act of doing so will be damaging to the fabric one or both universes, or damaging to how the two universes are kept separate, and the only way to prevent further damage would be to discontinue the use of the drive.
