Call the DTI

I wonder if she beat Kirk's record for temporal violations. Remember how they said he was menace. :)
Well, Kirk has seventeen incidents on file. Based on Voyager's seven years, there are eleven temporal incidents, two of which there should be no record of (Time and Again, Year of Hell) and three more that Janeway had no active role in (Non Sequitor, Before and After, Timeless). Although, curiously enough, Captain Braxton did blame her for one of those incidents anyway (Timeless).

Didn't he mention one when he was ranting about her in Relativity, something about the Takara sector? Wasn't that the sector of space where the AU Voyager crashed on the ice planet in Timeless?

We have to establish what's what first. There's the
Predestination Paradox
The Pogo Paradox
The Dali Paradox(also known as the melting clock effect.)

Are there any others mentioned?

DTI seems focused on when people actually travel to the past. Like did they alter history? Were they always going to travel back?

If we go by every temporal incident, then each captain would have a dozen.

We should find out how many times Kirk, Picard, Sisko, and Janeway violated the temporal prime directive.

Obviously the DTI has no way of knowing of the existence of the Kelvin timeline as such (since the Prime timeline wasn't affected)...

If "Kelvin" refers to the Abrams rewriting of history, please tell me if it doesn't... Wasn't that an erasing and rewriting of history, rather than two parallel and co-existing branches of time?

^ No. The Kelvin and Prime timelines exist in parallel. There was no rewriting or erasing.

From the point of view of the Prime timeline, Nero and Ambassador Spock simply vanished and were never seen again.

I wonder if they visited the Bozeman in Cause and Effect or just the Enterprise. Maybe some other department had to give Captain Frasier orientation with the 24th century.

I don't recall any mention of that. Are you sure? I thought history was changed. I didn't think we were talking about a parallel reality, like the Mirror universe.
Both the writers and the characters mention it. The writers citing the TNG episode "Parallels" and the Many worlds theory of quantum mechanics as their inspiration and the characters having this conversation:
SPOCK: You are assuming that Nero knows how events are predicted to unfold. To the contrary, Nero's very presence has altered the flow of history, beginning with the attack on the USS Kelvin, culminating in the events of today, thereby creating an entire new chain of incidents that cannot be anticipated by either party.
UHURA: An alternate reality?
SPOCK: Precisely. Whatever our lives might have been, if the time continuum was disrupted, our destinies have changed. Mr. Sulu, plot a course to the Laurentian system warp factor three.

When I first saw ST09 in the theatres, I just assumed that this was what the Enterprise "really" looked like. And I assume that was what was intended.

Is "Spock Prime" really just Spock Kelvin from the future?

No. He's the original Spock from the future.

The Spock of the Kelvin timeline will have his own course in life, which may or may not turn out anything like Spock Prime's did.

Spock Prime even mentions a few things that are different like Kirk's father seeing him take command of the Enterprise.

He had this photo on him:
