There are probably tons more references than any of us can remember. Some of the apt ones like the 4th Doctor appearing on Futurama or The Simpsons come to mind.

What are your favorite and obscure references?
 
The Family Guy reference to Doctor Who during the Star Wars parody is probably the best thing The Family Guy ever did. Not that's saying much. :p

Coupling had a number of Doctor Who references. Of course, that's Moffat's old show and I loved it!

If you have access to More than Thirty Years in the TARDIS (which was included in the Shada DVD), there's a clip of it there.

I think we were talking about an existing thread on this subject, not the Pakistani Dalek.

And oddly enough, I have the Shada DVD. One of only 2 classic era DVD's I own.
 
There's huge amounts of it. Back in 73, an episode of Whatever Happened to the Likely Lads had Bob and Terry wake up in a police cell after Bob's stag night pub crawl...
Bob: How did we get here?
Terry: Well, we got lost in the fog, and then there was this weird old guy and his police box...
 
CSI's episode which closed the Dr. Jekkyl arc from Lawrence Fishburne's first season was called "Doctor Who"
 
Red Dwarf had a shot of the TARDIS in the background of the launch bay.

Cheltenham 123 (a show about the Roman conquest of Britain) had the TARDIS arrive and a guy in Tom Baker's costume get out to take a piss against a tree.

Simpsons had the Fourth Doctor in one ep.

Family Guy had the Fourth Doctor opening credit Time Tunnel effect in the "wow, hyperspace looks weird" bit of their first Star Wars spoof.
 
In the show Selfie, there was at least one male character wearing a bow tie in every episode, and there was a toy Dalek in a child's bedroom.

In the web series Carmilla, the main character had a TARDIS mug.
