Chakotay seems to be only attracted by women having a strong personality (Seska, Janeway, Seven). Maybe, if he had agreed to "lower" his standard, he would have more success with the female population aboard Voyager. Look Tom Paris, who before dating Torres, was a true seducer!

Anyway, I keep thinking that ex-Lieutenant Marla Gilmore would have been an excellent choice (honest, sensitive and hardworking -> yes, she made an error of assessment and paid cash for it at the end of Equinox).

Now, this is sci fi, not romance but if we just look at it from a romance perspective: it has to be J/C in the end. I have it on good authority from a friend who writes (and publishes) romance novels: the two main character have to end up together happily ever after for it to be considered romance. yeah, I know it's sci fi, but still, its sci fi with a dash of romance - so they have to end up together. Makes sense, right?
So, if I follow your theory , Sisko and Kira in DS9, Archer and T'Pol in Entreprise would have ended together, right?! However, like Janeway and Chakotay, they didn't! Instead, we had Kira/Odo (lovely!) and T'Pol/Tucker and in both cases, it seems to me more natural to see than Chakotay/Seven..., ven if K/O & T'P/T didn't end up together happily!
