All Goods Things... - not only the best Trek finale, but a real contender for the finest TV finale ever.
 
What You Leave Behind - It's not perfect, but I think it's easily the most complex, engaging and powerful of the finales. IMHO it's a worthy conclusion to DS9 as a whole. My biggest complaint is the final Sisko / Dukat confrontation which is really underwhelming, I think. Other than that (and minor complaints aside) I really enjoy WYLB.

In terms of the other finales, I think All Good Things is also very good. It's a great way to end TNG IMHO. It's as satisfying a conclusion as I could imagine for that show given it's episodic nature.

Although Turnabout Intruder was TOS's last episode, I wouldn't really count it as a finale. As an episode (and as far as I remember it), it's decent.

Although I was neither a fan of VOY or ENT, I was curious about the finales. My thoughts: "Boy, if I WERE a fan, I'd be really pissed." Endgame just seems to stop without any emotional payoff at all. And These Are the Voyages is more like a TNG episode, and not a very good one at that IMHO.
 
All Good Things. It was so good that it unfortunately raised the quality bar too high for the Movies to follow.
 
All Good Things... for me. Pretty much the strongest possible finale for TNG. Given that the whole "trials of humanity" thing didn't have a planned ending when the idea was introduced in the premiere, they picked it up and ended it flawlessly.

What You Leave Behind is close behind, but I rate it lower just because, unlike AGT, it doesn't fully satisfy. Dukat's end is incredibly disappointing, devoid of any of the complexity that made him arguably Trek's best villain. Everything else works great, and had the Sisko/Dukat confrontation been better, this might have taken the top spot.
 
All Good Things. It is how a Trek finale should be.

I was sad when TNG was ending, since I just didn't care for DS9, and AGT left me feeling as good as I was going to feel with the ending of TNG on TV.
 
All Good Things, it was so damn great it left me wanting more TNG even though the season as a whole stunk and it was becoming apparent that they were running out of steam.
 
Honestly, I would consider TUC to be TOS' finale (esp considering its short television run), and a great one at that.
 
Without hesitation, it has to be All Good Things. What you Leave Behind is a very close second (the final shot of Kira and Jake is incredibly heartbreaking :()
 
What You Leave Behind. I also enjoyed All Good Things, but there is so much emotional gratification in WYLB... the wonderfully touching montage of the characters and their relationships, the fact that they were breaking up the team, left me in tears...

And the final scene, Kira and Jake looking out at the celestial temple where Sisko lives on (with the promise to return)... and then the camera pulls back from the station as if we, the fans, are also aboard a starship, moving on to new things...

Magnificient.
 
Honestly for me it's a tie between All Good things, What your leave behind and Endgame for me, but for me it's endgame.
